first of all, I would like to state that your sister IS old enough to masturbate :P there isn't an age on it, and it's very healthy, your religious beliefs can affect it though, and that could be where peacemaker546 is coming from.

If your not comfortable with talking to her try doing things to indicate youre still awake, like coughing, or moving around/sitting up a lot. if she knows youre awake I doubt she'll do it, and if she gets use to you being awake later she may take her doings else where, such as a bathroom.

even if you do have an iPod or music playing, it can be awkward :P
