If your boss is the reason you incurred late fees through no fault of your own, then he should be the one to pay them. I really can't see his logic - why offer to pay one and not the rest? What makes that one late fee more important than the others? He basically shot himself in the foot by offering to pay one of them since he was basically admitting that he's liable for the late fee, so if he's liable for one he's liable for all of them. Your boss sounds a bit dodgy - you've done the right thing in getting the extra money out of him and quitting your job, you don't need that kind of hassle.
Thanks for the support, I have NEVER quit a job before now unless I had to move and I can't believe that I did it! My boss was VERY sketchy and when I asked him how he could treat people like he was treating me and like they didn't matter, he actually told me that everyone was replaceable! With that kind of attitude I understand why he has so many troubles (all of his suppliers are constantly calling because he never pays his bills on time, etc.). I feel better about my life now that I left such a bad situation and I have already put in a few applications and will apply at more places tomorrow! Wish me luck! 
you definitely did the right thing. if a store told you your check had bounced, you wouldn't argue with them over how much you would give them. it's the same situation-he was supposed to pay you in exchange for your services. congratulations on having the guts to stand up to him and fight for the $$$ instead of just flat-out quitting first!

Do you agree with the way my boss handled this situation?
Well, I have had many problems with my boss in the past, but today was my breaking point. I deposited my paycheck last week like I always do, and everything went through fine, then today, my account was overdrafted -$365.00 and I when I looked at my...
statement, I realized that my paycheck had bounced and my account had 3 different overdraft fees all adding up to $80.00, which was part of the -$365.00. I brought this to his attention and after he told me that he would give me cash. When I finally got him to look at the online banking sheet that I printed out, he then handed me $320.00 to take care of it and said that he would only pay one of the late fees and I would have to deal with the rest. After arguing with him, he finally gave me the other $45.00. Needless to say, I quit shortly afterward. Does anyone else agree with his logic, even though he is the reason for all of the fees?
