Practice practice practice. Try to get them in your muscle memory. That's when you can pick up your flute, know what scale you're going to play and go for it. That's how I learned all of mine. (I killed the scales lol) You just gotta keep practicing. Play while looking at a sheet a few times then play without looking at it. You'll get it soon. You won't get it overnight, but you'll get it if you keep practicing just don't practice too much at a time. Hope I helped!
